What will happen if yesterday my son pleaded “guilty” to an ordinance class A misdemeanor for possession of paraphernalia?
Does he now have to answer “yes” on applications or other documents asking the question “have you ever been convicted of a crime” or “have you ever been arrested” or similar questions?

Your son will have to answer yes to a question on an employment application or other application asking about conviction of a crime; however, if the question is more specific and only asks about conviction of a felony, your son could answer no, since he was not convicted of a felony; only a misdemeanor. The guilty plea is the equivalent of a conviction.
It may be possible for your son to have his record expunged in the future.
