If I’m a pilot and on an overnight the hotel notified the company that I had smoked in a room, can the company fire me for this?

I in fact did smoke.

If smoking (I'm assuming cigarettes) is against company regulations, then yes you can be fired for this. The fact is that most employment arrangments are "at will", which means that a business can set the conditions of employment much as it sees fit. This includes having a no smoking policy. So unless this policy violates the terms of an employment contract or union agreement, it is legal. Also, it must not constitute some form of legally actionable discrimination (which it does not appear to).
