What to do if my mother died yesterday and her only asset was a joint bank account with my sister with whom she lived?

It has less than $2,000 in it. My mother had a Will and named me and my sister as executors. However, since her estate is so small, do we still have to go through probate?

No because the estate is so small. The bank will need an affidavit of your identity. stating you and your sisters are her only heirs, a death certificate.
