Should I wait until we are separated or divorced or do it prior to that, or does it even matter?

The laws are different in each state so the very first thing you should do is consult an attorney. Do this before you seperate and before you start your business.
As a general rule courts look more favorably upon people who are trying to make a living than they do those who want someone to take care of them. Therefore, doing any legal thing to support yourself is generally good.
