What to do if I recently bought a flipped house that was sold by an investor in “as-is” condition?

When I took down the old kitchen cabinets to remodel my kitchen, the contractor found out that there was a non-permit structure built over the kitchen area which cause damage to the roof structure. And the roof has poor supporting structure needs to be replaced and rebuilt. Is the seller responsible for the fixing cost?

I suggest that you consult with a real estate attorney about the matter you have written about. The issue I see is whether or not the seller of the unit you bought actually knew of the problems with it and did not disclose such to you. If so, the seller would be liable for the lesser of the costs of repair or the diminution in value at close of escrow.
