If I have 2 birth certificates with the spelling of my name different on each one, will that affect my inmigration process for green card?

There should only be one legal and valid birth certificate.  You need to verify this with the agency that issued the birth certificate and make certain that you only use the document which is the correct one and the valid one, using the spelling of your name as it ought to be spelled.
