What to do if my job recently moved and my boss put a glass etching machine into one of the large bathrooms so now I have to smell that every time I need to glass etch?

Is it legal for him to do this to me? The company has 5 employees.

It depends. You need to check with your state labor department to determine if there are any laws regarding work items in the bathroom. OSHA may need to be contacted if this is a occupational safety hazard and certainly the Equal Employment Opportunity Commision. Check with all agencies. If the fumes are noxious and dangerous to your health, you should not be exposed to it.
