If my son jumped on a car and I want to pay the deductible $1000 to the victim, can the their insurance company go after me for the rest of the repair costs?

The highest estimate is $2626.49. The victim has no car rental agreement so she wants me to pay a week of car rental. Should I not pay the deductible and just see if the insurance company will go after the rest of the money? I fee like that amount could be much higher than the actual repair costs.

Based upon what you have written about, your son is the one liable for the damages that you have written about, not you. If you pay the $1,000 deductible personally, the owner of the car or his or her insurance carrier could always make a claim against you. However, the likelihood of you being held liable in such a circumstance seems remote from what you have writtn in your inquiry.
