Can a former employer still take me to court over a non-compete clause violation if I have moved on to a third company not affected by the agreement?
Company A had a non-compete clause with me and threatened me with a lawsuit when I moved to Company B. Due to this, I then moved to a different company C on which the non-compete clause doesn’t apply. Can company A still sue me for damages?

It may, if it has any damages. You did violated the agreement but corrected. Without further information, it is hard to say one way or the other.
